I have this JS in my aspx:

 var calendar = $('#calendar').fullCalendar({
                header: {
                    left: 'prev,next today',
                    center: 'title',
                    right: ''
                },
                defaultView: 'resourceNextWeeks',
                numberOfWeeks: <%# GetNumWeeks() %>,
...

and in my page's cs:

   public string GetNumWeeks()
        {
            return "2";
        }

But it does not do anything...

Is there another way to do it?

Try changing your code to:

numberOfWeeks: <% =GetNumWeeks() %>
0

Why you use code behind. You can create another function and call the function siply for

var calendar = $('#calendar').fullCalendar({
                header: {
                    left: 'prev,next today',
                    center: 'title',
                    right: ''
                },
                defaultView: 'resourceNextWeeks',
                numberOfWeeks: GetNumWeeks() ,
...


.
.
.

function GetNumWeeks()
        {
            return "2";
        }
