I think this is more of a marketing question than "what is best". I believe it is possible to move applications from one developer account to another, which of couse would be best for the users since they do not have to download a new application.
However, as I have understood this, it is a quite hard and annoying process with Apple to get this done.
Other companies, small as large, have just re-released their application. The latest one I know about is SF (Swedish Cinemas company in Sweden). They had an external company build their first version which was released under that companies own name. Later on a company called Mobiento developed their second (and way better) version, but this time SF decided to get their own account and release it using their own account.
It depends on what suits company X best. They will most likely loose some of their userbase, depending on what kind of application they have. If it is a must have application for their users, you will most likely recover most of the user over time. If it is an about us kind of application, it will be harder to retrieve your userbase. If that is something company X can live with, by all means release it using their own account and remove the current one.
