The company I work for purchased an Enterprise developer account for deploying iOS apps in-house. We feel that one of the apps we developed would do really well in the App Store with some obvious modifications.

I know we have to get a separate Company Developer account to put apps in the store. I am trying to get a feel for how difficult it will be to manage to separate accounts? I also know we'll have to create a new Apple ID but is there a way to associate the two accounts together? And this might be out of the scope of this question but how difficult is it to re-provision/purpose/sign an app from in-house distribution to app store distribution?

Yes, you need another provisioning profile. The Provisioning Portal is nearly the same. As Distribution Method you can chose "AppStore" instead "In House", thats it.

Via the Xcode Organizer you can easily change/resign the provisiong Profile and submit it to the AppStore.
