Many a times, I feel my application is slower, but I never knew the way to calculate the throughput of my system, when there are multiple things going on like network latency, disk iops limit, cpu bound that can affect my process.

A simple profiler will work for a small standalone application, but it is not possible to diagnose a live application. How can I can use ps, top, iostat, netstat, tcpdump to effectively diagnose the process? I am looking for some case studies approach rather than a book explaining each of the command's options.
