I have a dataset which looks like this

-9030   KIR3DX1
-75     SLC12A6
8005    C14orf79
-251    ARAP1
65994   EFNB1
-12111  SLC7A5
-11643  CAMK2G
-19749  PRPS2
-23324  MIR198
10012   LOC100506172
-77     CCDC88A
12171   MMP14

Where column 1 represents the distance (in base pairs) of the elements (genes) in column 2 from 0 in either direction. I want to bin this data in a window of 50 base pairs.

Any suggestions? Thank you

What do you mean by 'binning' the data? I know what it means in relation to doing a histogram, by I don't see how to apply it to this data. –  Hugh Bothwell Jul 3 '12 at 16:09
    
exactly, I want it relation with histogram. Secondly this is only a very small part of my original data. –  Angelo Jul 3 '12 at 18:54

Pretty simple one-liner:

Note this one-liner produces correct output for testing data (look at -23324 MIR198 which is definitely in -23350 - -23301 for example):

does this work?

 from collections import defaultdict

 binner=defaultdict(list)
 with open(datafilename) as f:
     for line in f:
         i=int(line.split()[0])
         binner[i//50].append(line)

I'm just binning the entire line since I don't know what information you actually want to keep in there (it's a little unclear with a dataset that messy)...

I will assume that you want gene-names binned by distance in base pairs:

FWIW I suspect that the <br> aren't in the original dataset, and since there's sometimes no gap between the last gene and the <, .split() wouldn't work anyway. –  DSM Jul 3 '12 at 16:17
