This answer is outdated since it would be straight to install JD-Eclipse as explained in the updated new site. Anyway, this is kept for making it coherent with the question.

Actually it's just a problem with the distribution of the update, you don't need to use any kind of fork if you want to stick to the JD-Eclipse original work:
If you read carefully just after the instructions in the official JD-EClipse (original link / new host) page you will notice a download section that leads you to the installation package (original link / new host). Download that file and use it as an archive resource for Install new software in Eclipse.
For the 4.2 additionally you'll have to do what you already commented: going to
Window > Preferences > General > Editors > File Associations and set
Class File Editor to default for
*.class without source.
