The app size limit refers to the maximum file size an app can be and still be allowed to download over a 3G connection (anything above the limit requires a WiFi connection, or to be downloaded through iTunes on the computer). It was 20MB in iOS 5 and below, bumped up to 50GB in 5.1, and (at time of this edit) it is now 100MB before requiring WiFi. There's many large games on the App Store that total well over 1GB in file size, and the maximum total file size for apps is 2GB (anything above that is rejected).
Also the .ipa is essentially a compressed, encrypted zip file, whereas the archive is just a fully inflated and de-compressible package of the app, which is why the file sizes are drastically different. The .ipa file size is the one that will be used in the App Store, so use that as your reference. That said, the smaller you can make your app, obviously the happier the user will be!
