I don't remember having this issue before, but now I have table ordered by auto incrementing primary key ID and when I add a new entry/update/delete the order is lost.

Why is this happening?

what do you mean with "lost" ? The tables doesn't store ordered data. Can you show us the select you do, what result you get, and what result you expecting to get (desordered getted, and ordered expected) –  Gonzalo.- Aug 9 '12 at 18:55
