I did a few PHP helps with Java. Not exactly as your project, but here is my experience:
A site had a login / view and so on all in PHP, just a piece of code needed with anything else. I knew Java so I have suggested and it was accepted the solution: The PHP, like CallStrangeEngine.php initialized the Virtual machine and called my jar with java-jar parameters in pathToParamsOut - something like that. Had a huge time overhead the launch the VW.
in your case it is not a problem this, because the Glassfish will run on the background and you can connect via socket for eg. In that case it could be the problem if you want hosting as VPS ( because no free / very cheap java hosting, than you need to buy a plan with bigger ram:

Another site has called my Java code and we had a convention: the result it in on the file with path at... Sites with low visitors is working.

Can't be any acceptable reason for me to use it again a mixed technology I would go or with PHP or with Java : JSP or plain servlets or JSF or Liferay or whatever you find, but I would choose fewest technologies as possible and less thirdparty library, components. Because you have to maintain the project and with changing the versions you will have problem in one part or other later.
But if you stil want to stay with your decision: more files can be created as sockets opened(35000), so get the response from Java from file if you are expecting large visitors, otherwise socket communication (inter process communication) should be faster than file communication.
