I have tried a few scripts to change my div scrollbar on my site (e.g. jScrollPane, fleXcroll) and some of them work just fine, but every one has the same flaw. When I update the div content with JavaScript, the scrollbar disappears and scrolling of the div is no longer available. I would appreciate every suggestion what might be wrong with my site layout or maybe there's an easy fix for this? (reusing the JavaScript function to apply a custom scrollbar never works)

EDIT: You can see how this works here. I can't disclose the full code, but the example shows exactly what's going on. JavaScript fills the div#main-table with text right after the page loads, then the scrollbar is applied and then every 5 seconds the div is updated with text (which causes the scrollbar to disappear).
