I want a prototyping tool that makes the whole applications map based on thumbnails (miniature pictures) of each actual draft screen drawing/sketch.

In Axure RT & sketchflow you see a flowchart representative of your application and HAVE TO CLICK on a TEXT TITLE INSTEAD which, for example, represents the "login page" , "request form", etc etc. before you see a visual of the actual draft drawing of the draft application screen itself.

You can probably duplicate and resize actual drafts and connect them accordingly, should be possible in most tools but personally I use Adobe FireWorks because I start with hand drawn sketches and move towards prototypes.

Not sure whether this is what you mean, but MockupScreens has thumbnails of your mockups in a sidebar, like PowerPoint
