I have a client who's using some custom built progam which uses SQL server 2008 DB and is running on Windows Server 2008. On the other hand, the same client has a Drupal 6 website with a mySQL DB. Each DB is stored on a different server, and the DB's have some tables in common but not all of them. That client wants a 2 way synchronization between these DB's, which means the following:

1. Those tables which are similar in both DB's have to contain the same data.
2. The client can make changes in both website and the program and the changes in one DB will be mirrored on to the second.

How would you approach such problem?

I don't know :(. But for starters, I'd definitely look at these two tools: Microsoft SSMA for MySQL and Redgate MySQL Compare –  paulsm4 Nov 5 '12 at 8:52
