I am having trouble running a .sh file that takes in a textfile as input using check_output my code is

t=subprocess.check_output("./listChains.sh < 2p31protein.pdb")

I am guessing it is because the windows cmd does not understand what i have put is there anyway that windows cmd can understand this? or is there anyway that instead of getting the cmd to run when i put this code getting cygwin to run instead?

Unless the target eg listChains.sh has an assoc entry, then it won't know what to do.... Do you have a good set of shell tools for Windows installed? –  Jon Clements Nov 23 '12 at 12:52
