Having null pointer exception in my program at the bolded part, what am I doing wrong? Any insight would be nice. Thank you. Some background on me, I am a biochemist, very new to programming. If there is a null created somewhere, how can I take care of it and not allow it to terminate and create a runtime error on the program. What am I doing wrong?

the lines of code causing me trouble are:

int countA = DNASequence.indexOf('A');

Got it to work using this code in the constructor.

    DNASequence = DNAStrand;

        checkStrand = false;

Use a debugger to step through your code and see which null variable you're trying to deference. –  Matt Ball Nov 29 '12 at 3:55

If you look at the declaration of DNASequence you can see that the string is initially null:

private static String DNASequence;

So you need to make sure to set DNASequence to a non-null string before you try to call any methods on it.

and

private static String DNASequence = null;

are same for java

int[] countsofDNA = countsLetters(DNASequence.toUpperCase());

here your DNASequence represent null hence you are getting null pointer exception.

hence you call constructor like this DNASequence(null) and inside constructor

null is again assign to DNASequence variable.

You should new each cell of DNASequence(Using a for loop). Having

DNAStrandInput = new DNASequence(DNASequence);

is not enough.

how do i set new to each cell using a for loop? is it something like this: DNASequence DNAStrandInput; for (int i = 0; i < DNAStrandInput.length; i++){ [DNAStrandInput = new DNASequence(DNASequence)]++; –  Biochemist_HK Nov 29 '12 at 4:11

private static String DNASequence;

You haven't initialized the DNASequence String variable-you have only declared it, so it counts as null in your program. You tried to use DNASequence but it was set to null so that's why you got a Null Pointer Exception.

A better way to do this is:

private static String DNASequence = "";

You get a blank String that you can use without fear of the Null Pointer Exception, which I think may solve your problem. Hope that helps!
