I am analyzing count data from RNAseq and, while I can properly run the differential expression analysis, the plotSmear function fails with the warning

 Error in log2(x) : Non-numeric argument to mathematical function

but when I try to convert the file to make it numeric, I'm told the following

Error in lapply(X = X, FUN = FUN, ...) : (list) object cannot be coerced to type 'double' 

Any help would be appreciated.

When I run topTags(mydata) the output is this:

And the data types:

sapply(mydata,mode)

We need some more detail, but this often happens if you are trying to use a data.frame that includes gene names or some other non-numeric data. –  seandavi Dec 6 '12 at 12:36
