The adjacent list was built with a default value of List(). You may use the following function to load in the edges, and it will return an adjacent list.

The function below is to check out all cycles given a start node and the graph:

The program to run for checking out all the cycle paths is like below (adList is the graph represented by adjacent list in the beginning):

This program works for some other graph examples, e.g. the first example given above, but not for the second example, which it gives the following error, although the heap size in eclipse has been set up to 4G.

Exception in thread "main" java.lang.OutOfMemoryError: Java heap space

Does anyone know what's wrong with the program, and how to improve it?

In your example map, some nodes (like K00688) do not have a key... so maybe you want to add the maps.contain(node) check. After fixing that the code works totally fine on my computer, without changing any settings about heap space.. –  Kane Dec 6 '12 at 21:20

It gives java.util.NoSuchElementException: key not found: 'K00688 on my computer, rather than returning an empty set when the key is missing, which is not surprising... are you sure that this is the exact code that your are running? –  Kane Dec 6 '12 at 21:30
    
The adjacent list was built by folding and starting with a Map[String, List[String]]().withDefaultValue(List()). –  Qi Qi Dec 6 '12 at 21:33
    
What do you mean by "all cycles"? Suppose we have a fully-connected network of 10 elements; then you'll have about 10! cycles, which is rather a lot. It's very easy to create enough cycles to exceed not just the memory capacity of the machine but the age of the universe before you could explore them all. –  Rex Kerr Dec 6 '12 at 22:43

Works totally fine on my computer without changing any settings about heap space. The cycles is of length 818. The only change I am making is that all nodes are symbols now (because I just copy your staff into my IDE and this is the fastest way to get things to work), which shouldn't matter at all.

UPDATE Since the second example does not copy-and-paste easily, I am generating my own example of larger scale, which is a random graph with n nodes and k edges for each node (self-loop and duplicated edges are removed).

For n=50 and k=4, there are 124693 "cycles" (as you define). I also tried n=100 and k=10, it seems that there are just too many paths to compute so the program does not terminate in minutes, but no memory exception is thrown.

Just have an independent run on this program separating from other parts. The first example runs fine, @Kane, you're right. But I will post another example which turns out to be issue prone. –  Qi Qi Dec 6 '12 at 22:20
