I know that with SVG, DOM elements are rendered in the order that they are coded, and the z-index isn't supported. I've built this chart (based off of Swimlanes: http://bl.ocks.org/1962173) where words are frequently being covered by the rects, and looking in the DOM, many rects are actually rendered after my text, even though in my code the text is clearly called last. Here is the vis live:

adding labels.order(); right before labels.exit().remove() seems to make a world of difference, though I'm still getting some disappearing text at the very beginning in the last row –  panda mcbonesaw Dec 11 '12 at 22:07
