I want to make a C# application that take to matlab an input and then get the value(output) from matlab and in last save the output...

Basically, you have the following strategies available (further information here: http://www.mathworks.nl/help/matlab/external-interfaces.html):

1) use the Matlab from a .Net library http://www.mathworks.nl/help/matlab/using-net-libraries-in-matlab.html

2) use the COM interface provided by Matlab http://www.mathworks.nl/help/matlab/com-interface.html

3) use the Matlab engine (ie, as a computation server) http://www.mathworks.nl/help/matlab/calling-matlab-engine-from-c-c-and-fortran-programs.html
