I have no idea what is going on here. I've got a file in a directory that looks like this: http://example.co.uk/admin/survey/index.php

and it's 404ing. So is every other PHP file in that directory. But every PHP file in admin works perfectly. There's also a '.sql' file in survey that works. Initially I thought it was a permission problem, but removing the .htaccess from the root directory made the file accessible so I'm guessing it's that. Although I have no idea how. Here is the file:

Just noticed commenting out 'RewriteRule . /index.php [L]' makes it work again (but breaks the rest of wordpress) –  andy Jan 4 '13 at 13:08
    
Check your plugins aren't causing it. I had a problem with one the other day –  Stokedout Jan 4 '13 at 13:08

Just add /admin/survey to the rewriteCond like so: RewriteCond %{REQUEST_URI} !(\/admin\/survey\/|\/wp-admin\/|... –  Gerben Jan 4 '13 at 14:39

First off which 404 are you receiving I assume it is the server defined 404 that is outside the wordpress directory. If that is the case than check your .htaccess for errors, such as a condition in the wrong spot or a typo. When the server detects a problem with the .htaccess it will default to a 404 not found error as long as one is specified to appear.

My recommendation strip it down to the following and see if that returns the site then step through the .htaccess to discover the line causing your issue.
