I am trying to calculate velocity from simulation data. I have data files with name as below:

out.waters1445-MD001-run0100.traj.dat
out.waters1445-MD001-run0200.traj.dat
out.waters1445-MD001-run0300.traj.dat
out.waters1445-MD001-run0400.traj.dat
out.waters1445-MD001-run0500.traj.dat
out.waters1445-MD001-run0600.traj.dat
out.waters1445-MD001-run0700.traj.dat
out.waters1445-MD001-run0800.traj.dat
out.waters1445-MD001-run0900.traj.dat
out.waters1445-MD001-run1000.traj.dat
out.waters1445-MD002-run0100.traj.dat
out.waters1445-MD002-run0200.traj.dat
out.waters1445-MD002-run0300.traj.dat
out.waters1445-MD002-run0400.traj.dat
out.waters1445-MD002-run0500.traj.dat
out.waters1445-MD002-run0600.traj.dat
out.waters1445-MD002-run0700.traj.dat
out.waters1445-MD002-run0800.traj.dat
out.waters1445-MD002-run0900.traj.dat
out.waters1445-MD002-run1000.traj.dat

Each file contains 200 frames and each frame contains 13005 data. Every 13005 data there will be a word called "title " which splits each frame.

The perl code which I posted here suppose to calculate velocity for each frame and dump the velocity values into another file. Example it shall read data file

out.waters1445-MD001-run0100.traj.dat

and dump the velocity into files

vel.out.waters1445-MD001-run0100.traj.dat.1
vel.out.waters1445-MD001-run0100.traj.dat.2
vel.out.waters1445-MD001-run0100.traj.dat.3
vel.out.waters1445-MD001-run0100.traj.dat.4
vel.out.waters1445-MD001-run0100.traj.dat.5
.
.
vel.out.waters1445-MD001-run0100.traj.dat.200

and it should go on with next file

out.waters1445-MD001-run0200.traj.dat

and dump the file into

vel.out.waters1445-MD001-run0200.traj.dat.1
vel.out.waters1445-MD001-run0200.traj.dat.2
vel.out.waters1445-MD001-run0200.traj.dat.3
.
.
vel.out.waters1445-MD001-run0200.traj.dat.200

where the last number indicates frame number from each file.

The program is starting from line ( # number of MD to control )

What I find here as a problem is, this code does not go beyond and read the rest of the files. It only reads

out.waters1445-MD001-run0100.traj.dat

and it does not read

out.waters1445-MD001-run0200.traj.dat

and

out.waters1445-MD001-run0300.traj.dat

and so on where it should generate each with 200 files.

I could not trace out what the problem is.

Could I get any help? Advance thanks.

Delete the 'close datafile' line. You should only close the file handle FH. –  Myforwik Jan 22 '13 at 9:56

Start by uncommenting use strict; use warnings; and fix the errors and warnings that appear. Then use your debug print messages to make certain files are being opened. Then you can check if the files are being read correctly with new debug prints. The Data::Dumper module is helpful in this regard. –  TLP Jan 22 '13 at 9:59
