I recently have booked a domain from godaddy and hosted it on godaddy's server. But some of my application's features are not working on this hosting server.

Earlier I was running this application of another hosting server successfully. Now I want to test this application on sub-domain of the above domain and host it to my previous server.

Can anyone help me if this is possible or not to host main domain on godaddy server and sub-domain on another server?

Any help would be highly appreciated.

Of course yes. If you want to host/keep your main domain with godaddy, it's OK and no problem. For subdomain, you just need to point your A record to your previous hosting provider. Find it on DNS setting and you can change the A record. Hope it helps
