I have a set of microarray data, and I would like to represent it according to the attached figure (done with PowerPoint). I have tried the various packages available for R (VennDiagram, venneuler, limma). However, I was not able to draw the data proportionally or showing the values.

Does anyone have an idea how to do it?

I don't think Venn diagrams were ever intended to show proportional areas. In any case, it's next to impossible for your readers to interpret the relative areas of the overlaps in a meaningful way. If they could, you wouldn't need the numbers in the first place. My suggestion is to step back, think about the primary message you want to get across, and adjust (by hand if necessary) the graphic to highlight that message. --and yes, Ed Tufte is my Prophet :-) –  Carl Witthoft Feb 2 '13 at 14:19
    
I think that using proportion can be helpful in some cases, although not in all. –  Stenemo Mar 21 at 13:35

I would recommend the package VennDiagram: http://cran.r-project.org/web/packages/VennDiagram/VennDiagram.pdf

On pake 19 you will find 10 pakes of very good examples (both advanced and simplified ones). As of yet I have not found anything that it can't do that I need it to do.

As a general help for other people who end up here regarding this question (not directly pertinent to this question, but relevant), i would recommend looking for your answer using this search
