I have an R script which looks like this:

library(ggplot2)

df <- read.table("path/to/file.txt", header=TRUE)

df$seq <- 1:nrow(df)

p1 <- qplot(x=ref_PA,y=RMSD,data=df) + geom_line()
print(p1)

I then plot the data which looks like:

The problem is the dots are connected via the order they appear on the x-axis, is there a way to connect the dots via the seq column i generated in my data frame(df)

A sample of my dataframe looks like:

I think you're looking for geom_path instead of geom_line. See ?geom_path.

p1 <- qplot(x=ref_PA,y=RMSD,data=df) + geom_path()
p1

In addtion to @plannapus, the ordering of the connections is based on the order of the rows. For example randomizing seq and re-ordering the rows:

library(reshape)
df$seq = sample(df$seq)
df = sort_df(df, "seq")

Now the ordering is different:

qplot(x=ref_PA,y=RMSD,data=df) + geom_path()
