I have a very large and complex data frame from a ChIP-seq experiment. This data frame contains binding positions and scores for small DNA sequencing reads. The output is from the program spp. The data is organized by chromosome with names(spp_output$npl) giving a list of all of the chromosomes. If I pick a chromosome (let say chr1) the output of

I need to subset the data set for every chromosome by score ("y"). It doesn't seem to work if I

`spp_sub <- subset(spp_output, spp_output$npl$chr1$y > 40);` 

And even so, I would have to put a line in for every chr. How would you subset this data? str(spp_output) looks like this

do you want to subset the list of chromosomes or each chromosome data.frame? i.e., do you only want to keep the chromosomes that have at least one y > 40, or do you want, for each chromosome, keep the observations where y > 40? –  adibender Mar 1 '13 at 19:17

This is a classic case where Split-Apply-Combine works.

It seems like the problem is that you're dealing with a nested list. Here's a minimal example similar to yours:

# Some sample data. This is a nested list
set.seed(123)
myList <- list(
  npl = list(
    chr1 = data.frame(x = rnorm(10),
                      y = sample(30, 10, replace = TRUE)),
    chr2 = data.frame(x = rnorm(10),
                      y = sample(30, 10, replace = TRUE))
  )
)

# Compare the structure
str(myList)
# List of 1
#  $ npl:List of 2
#   ..$ chr1:'data.frame':  10 obs. of  2 variables:
#   .. ..$ x: num [1:10] -0.5605 -0.2302 1.5587 0.0705 0.1293 ...
#   .. ..$ y: int [1:10] 27 21 20 30 20 22 17 18 9 5

So, how do we extract certain values from the "y" column from all of these sub-lists? Use lapply with unlist with recursive = FALSE as follows:

lapply(unlist(myList, recursive=FALSE), function(x) x[x$y > 5, ])

# 2 -0.23017749 21

To see what's going on, try str(unlist(myList, recursive = FALSE)). You'll see that the list has now been "flattened" to a certain extent. This allows you to use lapply to get to the individual data.frames directly.

It appears that you want to select from bp$npl only those chrs where the y value is greater than 40. If so, the following should give you the desired results:

# find which chrs have a y value greater than 40
Indxs <- lapply(bp$npl, function(n) n$y > 40)

# subset just those
croppedList <- mapply(function(m, i) m[i, ], bp$npl, Indxs, SIMPLIFY=FALSE)

you sure this would work? npl is a list and the sapply statement will also return a list with logical vectors of different lengths... –  adibender Mar 1 '13 at 19:03

I don't see it, npl is a list of 21, containing data frames, n in your statement is a data.frame, n$y is a vector, n$y > 40 is also a vector then, or am I completely wrong here? –  adibender Mar 1 '13 at 19:11
