In App Store Review Guidelines is said:

11.2 Apps utilizing a system other than the In-App Purchase API (IAP) to purchase content, functionality, or services in an App will be rejected

11.13 Apps that link to external mechanisms for purchases or subscriptions to be used in the App, such as a “buy” button that goes to a web site to purchase a digital book, will be rejected

My question is then, why apps like ebay are not rejected from App Store. Is there something I dont understand?

App related content should be purchased throug apple in-app purchase system. If you are offering goods I.e. mobile/pc to sell then you are encouraged to use third party billing system. It is clear here that only digital content related to your app is restricted.

I think that the magical sentence here is "..to be used in the App". With the Ebay app you cannot purchase for example a new game level for you game. I think also that Google use a webview-payment-flow to control the transaction. As pointed out you can use some third party library (like PayPal).
