I have applied this clustering on my dataset and i cannot understand the output. can somebody explain it, please. Here is an example:

Input is a condensed distance matrix:

>>> matrix=np.array([0.5, 0.1, 3.2, 3.5, 1.2, 4.22, 5.4, 3.5, 3.6, 0.4])

The output is also a matrix:

>>>scipy.cluster.hierarchy.single(matrix)

array([[ 0. ,  2. ,  0.1,  2. ], [ 3. ,  4. ,  0.4,  2. ], [ 1. ,  5. ,  0.5,  3. ], [ 6. ,  7. ,  3.2,  5. ]])

I want to understand each element of this last matrix. Thank you.

The output is a linkage matrix. Does the documentation of the linkage matrix (third paragraph) not help? Also, this is almost a duplicate of this question. –  crayzeewulf Mar 13 '13 at 5:09
