We currently use YODL(Your Own Document Language) http://yodl.sourceforge.net/ for the generating the documentation of our software in the formats of pdf, html, code and images as well.

What is the most popular used package to do this ?

I would say Doxygen: http://www.stack.nl/~dimitri/doxygen/

Doxygen is the de facto standard tool for generating documentation from annotated C++ sources, but it also supports other popular programming languages such as C, Objective-C, C#, PHP, Java, Python, IDL (Corba and Microsoft flavors), Fortran, VHDL, Tcl, and to some extent D.

All of these documentation tools support generating PDF and HTML.
