For this part of the validation i have to make sure that the user enters a valid start position and end position that is not less than the start position etc.

def GetPositionsToUse():
  while True:
    try:
      StartPosition = int(raw_input('Please enter the start position to use in the file: '))
      break
    except:
      print ("Error, please enter an integer as a start position")
  while True:
    try:
      EndPosition = int(raw_input('Please enter the end position to use in the file: '))
      break
    except:
      print ("Error, please enter an integer as a end position")
  return StartPosition, EndPosition

You're virtually there already. Your existing function will continue to prompt the user until they enter two integers, so all you need is something to ensure that EndPosition >= StartPosition. How about...

while True:
    start, end = GetPositionsToUse()
    if end < start:
        print ("Error, end position cannot be less than start position")        
    else:
        break
