Yes. You can use Web Essentials. I highly recommend it! :) They have an option to map js files.
My apologies. I read your question wrong.
I haven't found a way to do this with the default bundler. There is however a work around if you aren't 100% stuck on using the default bundler using the web essentials bundling.
One downside to this is that the bundling is manual.
Another option would be to use WebGrease for bundling.
