A Domain I am using uses Google Mail to handle Emails and has the DNS setup for this.

But the server that holds the website sends out auto-generated emails from this address as well, these messages are being blocked or marked as Junk.

I understand why this is happening I just don't know where to go to fix it, can anyone point me in the right direction?

The Server is using WHM & C Pannel, and the website it just using the mail() command in PHP, I have include header info in the emails already.

You need to find out first why they are being marked as junk. There are a variety of reasons, ranging from the configuration at your hosting company to having SPF records set up against the domain only allows Google to be a valid sender. –  Adrian Wragg Jul 10 '13 at 9:49
I'm 90% sure its the SPF thing, where would I look into this? It's a dedicated server so I can access any control panel (domain, Hosting, WHM etc.) –  LewiG Jul 10 '13 at 10:04
A quick Google gives kitterman.com/spf/validate.html (not a site I know); this should display your SPF records. If Google's mailservers are listed followed by "-all", that's your problem (and I'll post a more detailed solution as an actual answer). If not, you'll have to dig a bit deeper to find out why the mail is being rejected; posting anonymised headers from the incoming mails would be useful here. –  Adrian Wragg Jul 10 '13 at 10:12

You may be correct about the server-default-address.com being left in; if you can change it to something valid then do so. Other than that, it's outside my area of expertise so hopefully someone else can pick up on this and take it further. –  Adrian Wragg Jul 10 '13 at 11:48
