I wanted to know if the data which is plotted using the KML file goes through a Google server or any other server which can store the data?
I also wanted to know if I could use the plugin for plotting proprietary data?

As far as I know, Google Earth plugin needs connection for obtaining textures and other data from server. Once GE plugin is loaded, you can load your own data (creating placemarks, for example) without any connection, so no server is storing your data.
You can plot propietary or public data. With Google Earth "Pro" you have also some extra features like styling your own globe.
