I have data files structured like this:

OTU1    PIA0    1120
OTU2    PIA1    2
OTU2    PIA3    6

OTU2    PIN2    45

OTU2    PIN4    102

And I want to create a matrix that shows combination of data from the second column taking the first column as reference for the counts of combination (showing how many times, measured each one by the first column number -OTU1, OTU2, OTU3, OTU4- each datum from the second column appears together with each other in the same OTU). It needs to look like this:

Data shared between a row and a column with the same name reflects the number of times this datum appears alone in an OTU.

Any ideas?

I have read about R libraries 'reshape2' and command 'acast' here, but with that I can only change the shape of a matrix with all data in it, not make combination counts as desired. I have also been thinking about a Biopython script, but I think it would be too big and difficult to write it down with my little knowledge about programming.

The goal is to build a matrix like the one in the example so I can run CIRCOS online program with these data.

What I want to do is to write a number that reflects how many times each datum in the second column appears with each other, within a single 'OTU'. I mean, for example, 'PIA0' appears in 3 'OTUs' (first column, OTU1, OTU3 and OTU4) while 'PIN0' appears in only 2 (OTU3 and OTU4). As 'PIA0' and 'PIN0' both appear in OTU3 and OTU4, the number in the final table where their intersection is must be 2. –  Ma_fermar Aug 21 '13 at 11:40

You can use dcast to create a binary matrix indicating the presence of each PI inside each OTU, and then multiply it by itself to have the counts.

width=c(8,8,10) is just an argument of read.fwf, which I used to create the data.frame: since you already have your data.frame, you do not need this. [,-1] removes the first column (it contained the MTU). >0 transforms the counts (the result of length) into booleans. You can compare dcast(V1 ~ V2, data=d) with dcast(V1 ~ V2, data=d)[,-1]) or dcast(V1 ~ V2, data=d, length). –  Vincent Zoonekynd Aug 21 '13 at 13:28

Just one more question: is any way to get the number of times that each column in the result (PIA0, PIA1, PIA2...) has an argument='TRUE' while all the other columns has a 'FALSE' value (number of times that each column appears as the unique component of an OTU in the original data frame)?? Identify the rows u that contain only one element (sum(u)==1), and count: rowSums( apply(A, 1, function(u) u & sum(u) == 1 ) ). –  Vincent Zoonekynd Aug 22 '13 at 7:52
