I have a similar problem as phpMyAdmin is not displaying every record. In my case phpmyadmin (v4.03) is not showing the last records. Very strange as a similar table with even more rows does show all rows.

As suggested in the mentioned link and phpMyAdmin: change default number of rows displayed? I set $cfg['MaxRows'] to 100000. That works to the degree that all rows are shown but on a single page, and phpmyadmin loading all rows on the page takes ages.

When I reset $cfg['MaxRows'] to for example 50 (rows per page), I get the page by page view again, but also the problem again of not showing the last rows...
