I have a fasta file formatted like the below

From the header I have separated ID as 4th position(DU991381.1) separated by a pipeline (|) and info (E.g. KBrH087L18R KBrH (HindIII) BAC library Brassica rapa subsp. pekinensis Brassica rapa subsp. pekinensis genomic clone KBrH087L18, genomic survey sequence) by spliting the header.

However I cannot make the sequences in a line and push them to an array.

This is my code

So the outcome that I want is like this, an array with sequences in a line.

Have you tried Bio::Perl? metacpan.org/pod/Bio::Perl I have no idea if it helps you but whenever someone mentions fasta files, someone has to link it. ^^ –  DeVadder Feb 10 '14 at 13:43

I wonder why not? Does it not support your specific format? It appears that Bio::Perls read_sequence and translate_as_string are exactly what you want. –  DeVadder Feb 10 '14 at 14:40

Maybe using an array of hashes would be better.

Thanks, @Filippo Lauria. You are right I used print $tmpStSeq for debugging so you can erase it and the "my" above print should be absent as it has been sentenced already on the top. and what's the doulble $$ sign for $$tmpStSeq? You did not try to do that in your code so i figured STDOUT would be enough. However, you seem to know how push works. You can push $stSeq into an array whenever you encounter a new header. –  DeVadder Feb 10 '14 at 14:34
