I need to use several functions that work very well for dataframes with up to 1000 rows, but that get impossible with much larger datasets.

The df I need to analyze has 93,645 rows. An example of how it looks:

There is no need to analyze all the data at a time, so I thought dividing it into groups of ~1000. However, there is only one condition: I should not have rows with the same value for the column Locus.ID in different chunks, as if such were the case then I can't apply downstream analyses to each chunk independently.

The real dataset has 5874 different levels for Locus.ID. They may be present in 1 or more rows but not in any particular pattern.

How can I split the dataframe into chunks of ~1000 rows making sure that rows with the same value of Locus.ID end up in the same chunk?

This way you split a data frame. Afterwards you can cut the different parts down to a desired size S - which I assume here to be 1 - for sake of simplicity.

> S <- 1

> df <- data.frame(a=c(1,1,2,2,3,3),b=1:6)
> df
  a b
1 1 1
2 1 2
3 2 3
4 2 4
5 3 5
6 3 6

> dfs <- split(df,df$a)
> dfs
$`1`
  a b
1 1 1
2 1 2

$`2`
  a b
3 2 3
4 2 4

$`3`
  a b
5 3 5
6 3 6

> lapply(dfs,function(df) df[1:min(S,nrow(df)),])
$`1`
  a b
1 1 1

$`2`
  a b
3 2 3

$`3`
  a b
5 3 5
