I am trying to generate a heatmap for OTU data. I have generated the following matrix :

S_R_03_081_A S_R_04_009_A S_R_05_049_A S_R_05_089_A
V1 "  1"        "  0"        "  0"        "  0"       
V2 "  1"        "  1"        "  1"        "  0"       
V3 "  0"        "  0"        "  0"        "  0"       
V4 "  0"        "  0"        "  0"        "  0"       
V5 "  0"        "  0"        "  0"        "  0"       
V6 "  6"        "  2"        "  2"        "  3"    

plotting with heatmap.2 gives me an error message x must be numeric. I then convert it using the command:

g <- as.numeric(d[,2:4])

and still when l run heatmap.2 l get the same error message. Can someone help me please. Thanks

Are you only trying to convert columns 2 through 4? –  Richard Scriven Mar 24 at 21:40
    
I guess as.numeric loses the "matrix" class. Perhaps try something like class(my_matrix) <- "numeric"? –  alexis_laz Mar 24 at 21:59
    
@RichardScriven in the data l have the first column is names so l want to convert columns to 2 through four –  Koko Mutai Mar 24 at 22:57

In your comment, you mention that the first column is a column of names. So, if we simply remove that column while converting the others, I think we can solve the problem.

> d <- matrix(c("A", "B", "C", as.character(1:9)), nrow = 3, ncol = 4)
> d
##      [,1] [,2] [,3] [,4]
## [1,] "A"  "1"  "4"  "7" 
## [2,] "B"  "2"  "5"  "8" 
## [3,] "C"  "3"  "6"  "9"

> apply(d[, -1], 2, as.numeric)  ## d[, -1] removes the first column
##      [,1] [,2] [,3]
## [1,]    1    4    7
## [2,]    2    5    8
## [3,]    3    6    9 

If you wrap this apply call with heatmap it will produce a plot
(i.e. heatmap(apply(d[, -1], 2, as.numeric))).

this is a good illustration but l would like to have "A", "B" and "C" to still be part of the matrix but not converted to numeric such that when a heatmap is generated l would have them appear on the horizontal right side of the heatmap –  Koko Mutai Mar 26 at 12:52

as the labels. And if the labels are stcked together such that it is impossible to tell one label form the other, what function in heatmap can l use to make the labels visible –  Koko Mutai Mar 26 at 17:47
