I'm using the Jacobe formatter (Eclipse plugin). I'm trying to compare a Java file between two branches in source control so I can see what changed.

I open both files in Eclipse and press the Jacobe icon. I see the files shift around, but when I compare in WinMerge I can see that the formatting is not consistent.

Some examples:

Branch A:
public class xxxx extends yyyy implements zzz {

 * (non-Javadoc)
 * @see com.blahblah.blah#processRequest(com.whatever.ClassNamext,
 * com.blahblahblah.ClassNameOutput)

Branch B:
public class xxxx extends yyyy implements
zzz {

 * (non-Javadoc)
 * @see 
 * com.blahblah.blah#processRequest(com.
 * whatever.ClassNamext, com.blahblahblah.ClassNameOutput)

I get the same behavior if I run Jacobe from the command line. I'm using the same cfg file for the files in both branches.

Any suggestions as to other settings that I could check? The whole point of using Jacobe is to have standardized formatting.
