What is the best micro-controller to use to implement Home automation in MQTT ? Any inputs and suggestions is highly appreciated.

Arduino and Rasberry pi both have large communities. It is unlikely that you will need to use a pi over an arduino so an arduino is most likely your best choice.

Arduino is probably the way to go, especially if you are a beginner, because of the wide support and big community
