Is there a command that removes all the files created by the ./configure command of libxml2??

Untar libxml2 again!

try make clean or make distclean

or just re-run ./configure, if the problem is that you ran it with the wrong switches previously.

Just Edit the command:

./configure --with-mysql --with-mysql-libraries=/usr/lib/i386-linux-gnu

like this:

./configure --with-mysql --with-mysql-libraries=/usr/lib/x86_64-linux-gnu

This is just an architecture mismatch.
