The silences can appear anywhere in the mp3, not just at the beginning and the end

SoX is described as “the Swiss Army knife of audio manipulation.”

It is a command line tool to convert and manipulate audio files, and has an effect called silence that does exactly what you want. There is a blog post about using it here.

Audacity has an Effect called "Truncate Silence" which allows you to specify a minimum level and duration for silence to be removed. You might be able to control it using the scripting interface.
