I am using the EF4 with the Advantage .NET provider.

If I set up an entity with say 3 tables on it, everything is fine.

If I then update from database and add another table the EF loses the mappings from the existing tables.

Is this a known problem with EF or should I be looking at the Advantage .NET provider?

No this is not a known problem of EF. EF keeps existing mappings during update from database unless you made some big changes to already mapped tables. – Ladislav Mrnka Jun 20 '11 at 10:10
