I'm using OptionTree (http://wp.envato.com/open-source-plugins/option-tree/) to "upload" the logo in Wordpress.

A screenshot would be helpful. If absolute or relative positioning is used, or even floats; it can move things out the way in IE. – desbest Jul 28 '11 at 17:31
