Custom Layout Update has follow content:

<update handle="av_root_catalog" />

My local.xml file has a handle:

<av_root_catalog>
        <reference name="root">
             <remove name="breadcrumbs" />
             <remove name="global_messages" />
             <remove name="messages" />
        </reference>

        <reference name="content">
            <block type="core/template" name="rootCategory" translate="label" template="catalog/category/root.phtml">

            </block>
        </reference>
    </av_root_catalog>

In this case page is not changed.

If I references move to Custom Layout Update then page is ok.

Where I'm wrong here?

It seems I found my fault. I’ve used default base catalog.xml and inserted handle definition to local.xml. After, I’ve copied catalog.xml to my theme and added handle definition to this file. Now it works perfect. One thing I couldn’t understand. If I redefine handle catalog_category_layered in local.xml (handle is stored in catalog.xml by default) then it is not redefined. local.xml isn't redefining thing. Think of each handle as a chunk of PHP code that's being executed and changing the layout object. So when you add catalog_category_layered to local.xml, the "code" you put in there runs IN ADDITION to the code in the base catalog.xml layout file. –  Alan Storm Dec 16 '11 at 16:44
