From the Enterprise Program FAQ:

I am a contractor who wants to create an in-house app for my client. Can I join the iOS Developer Enterprise Program to do that?

No. The iOS Developer Enterprise Program is for companies/organizations to develop and distribute proprietary in-house apps to their employees.

Your client should enroll in the iOS Developer Enterprise Program and add the appropriate developers from your company to their iOS Development Team.

Why is that? Is this just a restriction Apple made up or are there any technical or legal issues with it? Lots of our clients do not even own a single Mac. Why can't we distribute their apps via our Enterprise account?

You can distribute their APPs via your Enterprise account. There is no problem with that.

What you can't do is publishing an APP on their behalf with your account. That is, the APP won't have your customer's name under DEVELOPER/OWNER in the AppStore. It will have your name instead.

If your customer wants its name in the AppStore, it will need to open an Apple Developer account to do so.

What do you think why could it make sense for them to have their own account? Btw: I'm talking about Enterprise Program, no App Store involved. – cschuff Dec 20 '11 at 11:49
