Looking for a "thinking" or diagramming tool to facilitate the process of structuring a website design and flow "on paper". Something like MS Visio is one possible answer, although this feels kind of awkward, particularly when it comes time to rearrange things.
There are possibly two considerations here. One is the raw structure or tree. The other is probably more of a state machine type definition that takes you through the flow of navigating various aspects of a site. Does such a tool exist? Paper and pencil?

For mockups I use Balsamiq or just throw something together on DW CSx. I'm after more of a documentation and thinking tool that allows you to fully communicate how a site should be structured as well as how it should behave. For example:
What happens if you click a button and you are not logged in? What happens if you hover over a specific text area? What should if you register? etc.
Without such a tool the definition is hidden away as code spread over potentially dozens of files.
