I am having problems with jax-ws and how it serializes/writes out the namespaces to the soap request that is sent to the web service from the client.

At this stage I am seriously considering generating the XML by hand. I have tried using a handler but it seems to ignore everything I try See related question

Is there a way the I can customize the XML generated by JAX-WS at the level where it serializes the stubs into XML because from the Google searches that I have done this seems to be a common problem.

Or should I write custom stubs or not bother with stubs and just generate the XML in code.

If you really want to deal with XML after JAXB, see Use JAX-WS to generate xml, but not send it out. –  dma_k Feb 13 '12 at 0:54
    
What I really want to do is intercept the generated xml and modifiy it. but handlers don't seem to work. –  eaglestorm Feb 13 '12 at 1:37
    
I would suggest you to marshal to org.xml.sax.ContentHandler/javax.xml.stream.XMLEventWriter (which will do necessary XML manipulations on the fly) or use XSLT transformation on top of JAXB. –  dma_k Feb 13 '12 at 21:36
