1) I compiled some MATLAB image processing functions into JAVA. It seems, for the same functionality, if I run them in JAVA, it is twice slower than in MATLAB. This is acceptable.

2) Then I wrote a JAVA GUI to handle the user interaction, basically, it lets the user choose an image from the file system, and calls the MATLAB functions to do some image processing tasks. Once the user click on the "processing" button, it performs the same piece of code as in (1), but it is now 10 times slower than in MATLAB. This is absolutely not acceptable.

I assume this is not a problem of the JAVA version of the MATLAB functions, but something to do with the JAVA GUI and JAVA Array operations. Does anyone who has come across similar problems? Please could you share your experience with me?

You should definitely use a worker thread to do your processing. If you run it on the main thread, it would be reasonable to be very slow. – guitarflow Feb 15 '12 at 12:02
