Uglifyify currently uses Uglify v2. Maybe it is not updated that frequently, but that does not seem to be necessary as it just depends on the uglify-js package.

No you can not. [class|="search"] will match both "search" and "search-whatever", your solution does not.

Great hint. To get exactly the same height on different browsers/platforms in needed to specify the height for inputs and selects (in em of course) but not for buttons and links (a elements).

Yes it is modifying window's prototype and there is no problem doing so. It is Javascript's nature to extend prototypes and there are just a few cases where you should be really careful (like Object or DOM-Elements).

A nice JS framework for building applications is Enyo, that is somehow more comprehensive than backbone oder knockout.
