comment Automatic run gulp tasks via npm
The beauty of defining the scripts in your manifest is that you create a generic api. npm run build could trigger a gulp or a grunt task or anything else. You can change the implementation as your project develops. The interface remains the same and will remain working. You also don't need to add anything to your $PATH in that case, as you could simply do: "scripts": { "build": "./node_modules/.bin/gulp build" }.

comment RequireJS: Conditionally Load Polyfill Using Modernizr
in your example you're requiring jQuery twice. If jQuery placeholder is the only reason jQuery is needed, then in I would only require Modernizr and not jQuery in the the first step. Also using a RequireJS shim instead of copying the vendor source code inside a module wrapper is considered better practice as you leave the vendor code as is and can replace it at any moment.
