I would recommend creating new solution configuration and check/uncheck the projects you want to build. Then pass in solution config as Configuration on sln build.

A much simpler method would be to publish to the folder that IIS Express is pointing to. Getting msdeploy publish to work with IIS Express will not be easy (nor supported).

Just realized that this is for "Web Site Project". In that case you should: build .sln file and then build the website.publishproj and pass the parameters to the build when invoking website.publishproj.

@Farinha as I stated don't use MSBuildProjectDirectory in the .pubxml. Instead always use MSBuildThisProjectDirectory. The value foe MPD will be different in VS versus MSBuild.

I think you're mistaken that is in the template itself. Without it your source files will not be built at all.
